My guess would be that you have multiple versions uploaded side by side, with the same server side code, it can work together fine.
Question remains when 2 players log into a different version, if they are then in 2 different lobbies? I think this is very easy to test yourself. ;)

The reason I ask is that, for instance, if I want to give exclusive features to a certain site (Such as sponsored upgrades, or removal of MochiAds for Kongregate), can I do so without sacrificing anything, or are their snags associated with having different versions uploaded on the Web?
